United made a flying start with early goals from Matteus Cunha and Benjamin Sesko, putting the hosts in control inside the opening 15 minutes.
Liverpool responded after the break through Dominik Szoboszlai and Cody Gakpo to level the game.
However, Mainoo settled the contest in the 77th minute, sealing the win and confirming Champions League qualification for United with three games remaining.
