Leo Cullen's side looked in control for long periods, building a strong lead.
However, Benetton responded in the second half, helping bring the sides level before the closing stages.
Ciaran Frawley briefly restored Leinster's advantage, but the Italian side hit back once more, and Jacob Umaga's late penalty sealed the win.
It's a setback for Leinster ahead of their Champions Cup semi-final against Toulon, while also impacting their push for a home tie in the URC play-offs.
