After finding the water at the par-three 17th, Spaun was three-over-par.
It is McIlroy's second title at Sawgrass, having won there for the first time in 2019.
Speaking to Sky Sport's McIlroy said:
"So happy to win my second Players Championship - and I think this is the third time I've won on St Patrick's Day!"
"I feel like I can play in all conditions and anything that comes my way. Just really happy to get it done today."
