The South African side made a flying start, scoring twice inside the opening eight minutes before extending their advantage with a penalty from Handré Pollard.
Munster battled back through tries from Jack O'Donoghue and Alex Nankivell to close the gap to just three points, but the Bulls struck twice before half-time.
The hosts continued to dominate after the break, adding two more tries to seal a comprehensive win.
The Bulls will now face Glasgow Warriors for a place in the final, while Leinster take on the Stormers.
