Richie Murphy's side had led with just four minutes remaining, but Kyle Rowe crossed for a decisive try to hand the Scottish side victory and secure top spot in the URC table.
Zac Ward scored two first-half tries for Ulster, while Ethan McIlroy and Jack Murphy also touched down in an impressive attacking display.
The defeat leaves Ulster in eighth place and needing results elsewhere to go their way if they are to book a place in the play-offs.
